Meanwhile, Duchess Lucia Diem, upon sacrificing her life for her son Lucianus to escape in the earlier confrontation against the Comradery, now finds herself in the presence of the deity spirit of death, Calu. Surprising the deity spirit by rejecting her intended destination of being united with many of her ancestors in the paradise of Caelum, Lucia instead chooses to be sent to the fiery realm of condemnation known as Hadao Infernum out of utter devotion to unite with her late lover, Decius. This book is a short yet rigorous course on a new paradigm in soil mechanics, one that holds that soil deformation occurs as a simple friction-based Poisson process in which soil particles move to their final position at random shear strains. It originates from work by Casagrande’s soil mechanics group at Harvard University that found that an aggregate of soil particles when sheared reaches a "steady-state" condition, a finding in line with the thermodynamics of dissipative systems. The book unpacks this new paradigm as it applies to soils. The theory explains fundamental, ubiquitous soil behaviors and relationships used in soils engineering daily thousands of times across the world, but whose material bases so far have been unknown. These include for example, why for one-dimensional consolidation, the e-log σ line is linear, and why Cα/Cc is a constant for a given soil. The subtext of the book is that with this paradigm, the scientific method of trying to falsify hypotheses fully drives advances in the field, i.e., that soil mechanics now strictly qualifies as a science that, in turn, informs geotechnical engineering. The great challenge in writing a feature-length screenplay is sustaining audience involvement from page one through 120. Screenwriting: The Sequence Approach expounds on an often-overlooked tool that can be key in solving this problem. A screenplay can be understood as being built of sequences of about fifteen pages each, and by focusing on solving the dramatic aspects of each of these sequences in detail, a writer can more easily conquer the challenges posed by the script as a whole. The sequence approach has its foundation in early Hollywood cinema (until the 1950s, most screenplays were formatted with sequences explicitly identified), and has been rediscovered and used effectively at such film schools as the University of Southern California, Columbia University and Chapman University. Vinyl chloride (VC) is a widespread groundwater pollutant and Group 1 carcinogen. Microbial respiration of VC is both critical for complete remediation of chloroethenes in situ, and a unique physiology only observed by certain strains of Dehalococcoides. Two different genes independently encoding VC respiration in Dehalococcoides, vcrA and bvcA, were identified previously, each a member of the diverse family of reductive dehalogenase homologous genes, or rdhA. In this thesis I report that vcrA and bvcA are among a subset of putative ''foreign'' rdhA with a low GC3 codon usage that favors the nucleotide T, even though tRNAs recognizing T-ending codons are categorically absent in Dehalococcoides genomes. Comparative genomics of the first two complete genome sequences of microorganisms able to respire VC, Dehalococcoides strains VS and BAV1, reveals that vcrA and bvcA are both located within recently integrated, but different, genomic islands (GIs). These islands have different predicted integration sites and different relative positions in the genome, suggesting that bvcA and vcrA were acquired independently and through different mechanisms. In particular, the vcrA-containing GI appears to have integrated at the single-copy tmRNA encoding gene, ssrA, along with many other homologous elements that site-specifically integrate/excise at ssrA -- some of which contain other rdhA. A detailed analysis of these ''ssrA-GIs'' in Dehalococcoides identifies the precise position of insertion as well as a conserved module of syntenic integration-associated genes that includes the likely ssrA-specific integrase. Further analysis of (meta)genomic data, as well as targeted sequencing from 4 additional VC-respiring cultures, provided a total of 8 syntenic vcr-GIs from independently derived cultures. Evolutionary estimates for the age of divergence of these 8 vcrA sequences is not confidently distinguishable from the first industrial synthesis of chlorinated ethenes approximately 100 years ago. By contrast, the estimated age of divergence of Dehalococcoides strains far precedes industrial civilization. Overall, ssrA-GIs appear to be a major contributor to the second of two high plasticity regions, genetically dynamic regions that interrupt an otherwise stable, syntenic, and streamlined Dehalococcoides genome -- among the smallest of any free living microorganism. The apparent compartmentalization of Dehalococcoides genome dynamics within specialized regions may enhance opportunistic adaptation to (new) organohalide respiratory niches while protecting a core genome that is highly adapted to life in the anoxic subsurface, exemplified here by the recent site-specific acquisition of VC reductase genes.
